Pangenome Graphs: Beyond a Single Linear Reference
A pangenome graph encodes many assembled haplotypes as alternative paths, so variation is part of the reference rather than a deviation from it. This removes the reference bias that causes reads carrying non-reference alleles to map poorly or not at all.
