Single-Cell RNA-seq: From Count Matrix to Cell Types

Per-cell libraries are sparse and dominated by dropout, so analysis proceeds by normalisation, dimensionality reduction, graph-based clustering, and marker-driven annotation. The output is a map of the cell types present in a tissue rather than a tissue-average expression profile.

Questions this Concept answers

  • Explain why single-cell analysis relies on dimensionality reduction before clustering rather than clustering the full gene-by-cell matrix directly.
